Where's home for all your files?

For quite some time now, I've had 2 internal drives on my MBP. One for OSX and one for all my files which equals about 150GB. I'm starting to think that any backup scheme would be easier if I kept everything on the same drive. What I am wondering is where do most Mac users keep all their files? As root on their drive or in the Home folder? And, does it really matter, other than putting it in your System folder? If I do put them onto my main drive (500GB), then I've got to figure out what to use my 2nd internal drive for (it's my Optibay drive). I should state as well that these are 2 SSDs- one a 500GB and the Optibay a 240GB.
